Re: Is occupancy value in the PDB considered for I-TASSER?

Is this the occupancy of the inputs template structures? If so I-TASSER doesn't consider this, but any residues that you desire may be removed from the template structures before uploading them.

Re: I-TASSER suit stuck at the step of "running pairing"

Typically, this step should not take long. However, it may for longer proteins (length > 500). Were there any error messages output by the program?

Re: Processing consultation

We are working on fixing the GPCR-I-TASSER server at the moment. In the meantime, if you need your results urgently, you may submit your sequence to I-TASSER, which can also effectively model GPCR structures.

Re: Delay in processing

Hello, We recently experienced a hardware failure on our old web server and moved to a new permanent server. We are working on addressing all of the issues that have emerged during the transition. Unfortunately, some servers are not fully functional yet, but we hope to have all these issues resolved...

Re: Cluster Size of structural prediction

You can find the number of decoys in each cluster as well as the cluster density in the cscore.txt file that is included in the zipped results directory. Additionally, you can access this file by clicking on the "Read more about cscore" link in the "Top 5 Final Models Predicted by I-T...

Re: run a query using partial sequences/partial alignments

Hello, Yes, this is possible. If you know the alignment between your protein sequence and the template structure, you may specify this under Option 1: Assign additional restraints and templates to guide I-TASSER modeling. When you click on this option, there will be an explanation link that you can ...

Re: iTASSER unexpected result

When the same amino acid sequence is submitted twice, it will refer you back to the previous submission as the results should be identical. The reason the models are so different is the mutant closely resembles the template 6npyA, while the wild-type closely resembles 6w2sS. However, if you look at ...
